Characters in the Inception have little to no fighting abilities except the use of guns. If they were to face against characters of the Matrix, even if the architect could somehow alter the reality, redpills will notice it and therefore be able to overcome those disabilities.
Characters in the Matrix demonstrate better fighting abilities. Thus, better action, better plot, etc.
It came out first, and they had enemies. The enemies in Inception were all projections.

Cause it was/is Awesome. I personally think that "the Matrix" has a completely other spirit throughout the whole movie, but that is just what I think!
